Almost all audio software, as well as other programs that tend to generate files that require a good deal of hard drive space, allow you to select a Scratch Disk. When first installed on your Startup drive, many applications use that as the default scratch disk since they have no way of knowing how many external hard drives might be available (at least, not yet). That means you must manually select the disk you want these monster files to reside in. Some programs, such as BIAS Peak, allow you to select more than one, so that as your first selection fills up, the files will eventually start being saved to a second drive. Always check to see if your newly installed software allows you to select scratch disks. If so, make sure you select a disk other than your startup or system drive.
