Can the Digidesign 96 I/O be used as an audio interface for a native DAW such as SONAR...or would I have to go with a used 001 if I wanted PCI?

The 96 i/o IS PCI. It connects to the Pro Tools Process and or Core card. In other words a 96 i/o requires some form of an HD system
Having said that I'm not sure if you did have a full blown HD rig you could or would even want to use it (a 96 i/o) as a back end to Sonar

You used to be able to use Digi hardware in ProAudio and Nuendo. I don't think you can anymore.

Are we talkin bout a Wintel or a Mac here?
Wavedriver on PC and coreaudio support on Mac allows other audio applications to use the PT hardware, (if PT isn't running)

Perhaps but the original question asked about a Digi 96 I/O and where one could (I suppose) invest in a Digi HD system and then reduce it to core audio for another application it.......in and of itself doesn't make any sense
